We had a dog sitter who left our dogs unattended for a few days. They urinated on our carpets and we can not clean it out. Does anyone know if our home owners insurance will cover this? Is carpet "pro-rated" for use or do they just replace it if it is covered?

I don't think any kind of home insurance cover such things. Even last year, we hired a responsible dog walker but due to an emergency, he left the dog outside our home in a winter season for a few hours. He didn't share this thing with us but that night, our dog was shivering, and we were unable to know why he is shaking. After reading this article which tells reasons behind dog shivering, it came into our knowledge that he is suffering because of severe weather.
Then, we contacted our vet and then asked our pet insurer about the bills. They refused to assist us and said, it happened due to our negligence after having an opinion of the vet. All in all, insurance doesn't cover the cost of our own negligence if irresponsible behaviour of caretakers of pets.
