Our garage roof got damaged due to a fallen tree. The damage had not been much, which we failed to notice. It has caused leakage, and discoloration due to water. We'll need to replace the roof. Will the insurers pay for the claim or deny since it's a leakage?

Check your insurance policy's terms and condition. Moreover, you can file a claim and whether or not your insurer obliges with the coverage amount.

This is called NEGLIGENCE. As a homeowner, when your property may be subject to damage, you have a duty to act to protect your property from further damage. So you should have inspected the area impacted by the fallen tree more closely. I assume some length of time has transpired between the time the tree fell and now.
The resulting water damage is unlikely to be covered because it would not have happened had you properly attended to your responsibility. The damage discovered at the time, would have been covered, minus your deductible.
But you never know, some kind-hearted claims person might agree to pay for the damage. Just don't plan on it.
