I did contact my insurance and was told that it is an act of nature, so will not cover my neighbor's damage. My neighbor was advised to call his own insurance. To save the peace I am willing to pay his deductible.

What is more accurate to say then your insurance not covering the loss is to say that you have no liability so they are not paying the claim... only providing you a defense. Your liability coverage only pays when you are liable. In this case you'd not be liable so they don't need to issue payment. _You_ are still covered.
If you offer to pay his deductible then you are going above and beyond what you need to. This neighbor should be very nice to you.

If the carrier isn't paying anything...then I suppose this 'deductible' is being paid out-of-pocket. Can it really be a big amount for such coverage?

"Big amount"? Home owner deductibles are typically $500 but some people might have $250 or $1000. I'd say $500 is the deductible chose most often. Is $500 a lot to you?

If the tree was decaying, a five hundred dollar deductible sounds like a bargain compared to 1500 to 2000 to have a tree surgeon take it down and remove it.
